I noticed this problem when I viewed a topic. Viewing forums or the index page are ok.
When viewing a topic under who is online I get:
Users browsing this forum: No registered users and 0 guests
Where am I in this list? Have I done something bad to my files?

Are you using the SEO mod from phpbb-seo.com?
You probably need to give some more info such as board version, mods installed and so on.

No my SEO mod is from http://startrekguide.bountysource.com/downloads
Although I was thinking of changing to the one from phpbb-seo.com. Please let me know if you think that would be a good idea?
I just noticed that when I installed the Users Over The Last 24 Hours mod it only shows the bots and any user currently online. As soon as the user is offline they disappear from the 24 hour list.
Other assortment of mods are:

Forum & Topic Icons

default Notify me when a reply is posted

I know that the mod from phpbb-seo.com had a bug that caused that to happen.
So I am guessing that is the same with the other SEO mod.
If I should chose from the 2 mods I would go for the phpbb-seo.com mod simply because it actually gets updated and well supported.

Only way to know for sure is a painfull vanilla install with hours re modding?

I know that with my current SEO mod my links have the topic id at the end of the url so everything before it doesn't matter and I can change the title at will but the phpbb-seo.com mod you dont have that and I dont want to annoy google too much by dumping all current links.
What are your thoughts?

Recently I pissed on Google bigtime.
I closed my old board and started from scratch, which means that all existing links got broken.
I would start from scratch and install none of the SEO if I was you. I dont think they are that important.
But if you insist on having a SEO mod I would chose the one from phpbb-seo.com for the reasons mentoined earlier.

That would be easier and you most likely would be right about there not being any SEO performance but I like my links that way atm. Updating the forum though is very annoying although the new way it's updated is fantastic.
